For each gene, we calculated six mean TPM values (TPMM), based on the three biological replicates corresponding to the mock, IFN and Clone 13-infected samples at the two time points. If a protein-coding gene showed a TPMM > 1 in at least one of the six conditions, it was considered as expressed and used for further analyses. Genes that did not show a TPMM > 1 in at least one condition were marked and discarded from further analyses.
