The probabilistic approach underlying Pfold combines an explicit evolutionary model of the RNA sequences with a probabilistic model of the secondary structures. When trying to extend this approach to incorporate thermodynamic folding, the first idea was to develop a combined probabilistic model for evolution and folding, using the partition function approach of McCaskill (28) as a probabilistic model for thermodynamic folding.
