Total RNA-seq (ribo-depleted RNA) used here enabled a comprehensive molecular map for the virus and host, including complete genotypes (including insertions and deletions) across the length of the viral genome and coding and noncoding RNA gene expression quantification. Moreover, we show that LAMP is a quick (30minute) and effective assay that could be readily deployed to aid current and future viral testing and surveillance, since it is comparable to RNA-seq and qRT-PCR and can be used with author/funder.
